My BIL lives in Australia and just received a depredation permit for his farm. He wants a 50mm scope for light gather at dawn and dusk. He wants to spend $350 or less. Would he be better off getting a Zeiss Conquest 3x9x40 or buying a lower end 50mm scope? I'm leaning towards the Zeiss since it has great glass and is still in his price range over getting a cheaper quality 50mm scope.

I'm open to other ideas so what would you guys choose to help this Aussie shoot some kangaroos?

With the heavy duplex. That said, IMO better quality optics trumps a larger objective lens and or more magnification.

In my experience too the quality of the glass is more important than objective size. A friend and I compared his VX-3 4.5-14x50 with my Conquest 3-9x40 thirty minutes after sunset. Both scopes were set at 6x. We both thought the Conquest was better.

Does a fixed 6x transmit more light than a 3x9 set a 6x considering they are the same quality of glass?

Yes, assuming all other factors are equal.

I have two rifles set up with Leupold QR mounts so that I can use a Leupold 6x42 with a heavy duplex at first and last light. In between, I can swap to a different scope, in these cases Leupold 2-7x33s, if I want to.

Fixed 6 has fewer lenses, so yes.

Hard to go wrong with a 6x42 and a reasonably bold reticle.

I've used the 6x42 to hit basketball sized targets out to several hundred yards at night, provided there was decent illum from stars and/or the moon.

Another vote here for the Conquest.

anybody know of a good deal on a Zeiss Conquest? Opticsplanet had a good deal a few months ago. Please let me know if you can find a deal. It looks like the the conquest will fit his need even though he 'thinks' a 50mm is better.
