How accurate have your Magneto-Speed velocities been? A buddy of mine who is one of the best Palma shooters in the country says they are very accurate. I've had decent luck using them but used one with a suppressor this week and had an issue. The chrono said I was at 2608fps with an SD of 10fps. When I trued my drops at 800m with a known BC bullet (accurate within 1% per Applied Ballistics ) my ballistic solver said my velocity was 2671fps given my actual drops.

A buddy of mine and myself set up my V3 and his chrono (don't remember which brand).
On my 243 24" with 85 gr partitions my V3 registered 3235 fps. His chrono registered 3226 @ 7'.
I've found them to be very accurate when he did the math for drops out to 500 on it.

I wonder if the suppressor had something to do with your differences? I haven't played with my V3 with a suppressor.

A couple things to consider. May or may not be your issue...

1. Do you know the scope tracks true to the specified adjustments? Being off just a little could explain the discrepancies.

2. Was this the same day or a different day? Similar temps or warmer on the long range portion? Could be an issue with more temp sensitive powders.
Bbear,

The suppressor could be the issue as the spear is a little farther away on the Magneto-Speed. We discussed this as possible issue. The two other guns (identical to the one I was testing) clocked at 2648fps and 2650fps.

YouTwo,

The scope is the other issue we discussed. This is a down select we are participating in and we don't run the program. Engineers and analysts designed the test and run it, we just shoot to validate. As a result we did not, and will not have the opportunity to, run a tall target test. That should have already been done as part of the selection process. My drop at the distance we trued the solvers was 2MoA different than predicted.
Magneto-speeds are extremely accurate in every test I've seen or heard. Have used them side by side with Oehler 35's and they are right on.

If your talking about the system that I believe you are, the scope is very likely your problem....

I compared my magneto speed with my CED millennium. Very similar velocities.

Don't forget to compensate for distance from muzzle. I use .5 foot in the JBM program which has a default setting of 10 feet.
I'm using Applied Ballistics software. All my input data is straight. The variables are the MV or the mechanical adjustments in this optic. I'm no longer shooting this gun but had enough feedback on it that they can make the necessary changes.

I'm holding out for one the radar chrono's: http://mylabradar.com/
I love my Oehler 35p but dang it is a drag to set up everytime.
