Yes, he's in for big trouble, unfortunately. No lethal force permitted in the law short of an actual attack on him (or someone else), or an imminent threat of same. There should be a carve out in the law permitting lethal force when someone, with criminal purpose, jumps the counter from the customer area into the employee-only area. That should mark where all bets are off.

Remember, most places the law is,
Reasonable fear of life, or serious bodily injury. At that time. Serious bodily injury isn't a huge bar. Broken bones, loss of an eye, even a concussion. Don't need for it to have happened, just fear it is likely.
No weapon need be involved. Size or numbers, age or some inability to defend ones self all can be used to justify that fear.
He was outnumbered, and that dude coming over the counter like that was would have been enough to make him feel personally threatened.
