Originally, in a presidential election, the electors voted for 2 candidates. The candidate getting the most votes was president and the candidate with the next highest total became VP. Early on it became obvious that having 2 opposing candidates in the top 2 offices was going to lead to some 'discord', to say the least. So, in 1804, they enacted the 12th Amendment to have them elected on separate ballots as is still done today.

Think of Trump winning the presidency and Hillary as VP, or vice versa. What a disaster.

OTOH, there is no law that requires the VP to be chosen by the president or even in the same party. It's custom, not law. Anyone can run for VP on his own. If Cruz or Kasich wants to, he can campaign for the R VP slot at the convention regardless of who Trump choses. The convention is not obligated to take Trump's choice for their candidate.
It's theoretically possible for a 3d party candidate to win VP although realistically its about as impossible as a 3d party winning the Pres vote. He still needs a majority of electoral votes to win. If he pulled enough states to prevent a D or R from winning outright, it goes to the senate, not the house, to decide. Since the senate already has each state equally represented, they just take the total votes, not 1 per state like in the house.
