Actually you can fly with an MSR fuel bottle. I've done it many times. It has to be empty and rinsed with water so that there is no fuel odor. Once I had a TSA agent isolate my bottle and I asked him why. He said he could smell the fuel vapors. So I rinsed out the bottle with water and returned it for another try. He said OK because he could no longer smell the fuel odor.
