I bought a new Remington Model 7 CDL last year. Ordered Warne bases and low rings to mount a Bushnell Elite 3200 on it. During scope mounting I noticed the receiver of this rifle seemed to be milled wrong, as one base was sitting lower than the other putting everything in a bind. Sent it back to Remington and they confirmed the receiver was milled wrong and said they replaced the complete barrel assembly. It came back with a new serial number and paperwork. Now...I put the Warne bases on the rifle and everything lines up perfect this time. Put my scope on with the Warne low rings and all seems well. Scope is low on the rifle like I like it. Now for the problem... I take this thing out to shoot it and with the scope in it's optical center this thing hits about 13" high at 100 yards. I have 3 Model 700 rifles with this same setup and none of them were off by more than 3 or 4 inches when I first shot them. Sorry about this being so long, just wanted to tell the whole story. Any ideas what's up now? Really frustrated.

Perhaps the rings (or bases) are also defective? At the very least, switch the rings around.
Sometimes, the air you 'let in'matters less than the air you 'let out'.

I'd adjust the scope and carry on. Nothing too out of the ordinary, IME.

You are aware that the rear base is required to be thicker than the front. Usually a 1 piece base is mounted on the Model 7.

13" high is not outlandish- IMHO. I've seen that a few times and just clicked it out...

I use a one piece Leupold base on my model 7 with Leupold rings. Leupold 3x9. No problems here.

Taking out the pressure pad under the barrel in the fore end tip will often drop the POI that much though it might not shoot as good if that pressure pad is masking crappy stock/bedding issues.

Personally, I have never centered the crosshairs on any scope, whether it was new or used. I simply mount the scope, and bore sight it out to 25 yards. I've never had one take an absurd amount of clicks to get on at 25 yards, or at 100 yards for that matter.
Have you been able to get the gun sighted, and how does it shoot?

How did it shoot after you adjusted the scope? If that was before any sighting in, I would not be alarmed. It's a different gun, it will shoot different.
