Personally, a new seating stem for VLD bullets would be my first step. Seen this several times with the "long/skinny" type bullets. This and try moving to H1000 or H4831sc for less compression. Working up to 55 grs. of H1000 there should be a load that will be very consistent and not be compressed.

Have you tried a long drop tube to get the powder in there a bit more uniform? Just an idea.

Well, I finally got to try this load on paper before the last storm. I sorted out the different lengths that I had loaded up and tried them on paper. This is the second length that I shot with the retumbo load. I chickened out at 3 shots on this one, but I think the rifle is gonna be a shooter.

You can call the die mfg and get a VLD seating stem.
DF +1 Getting a VLD seating stem is your first step. Do not measure COAL, use the Hornady guages to measure base of case to ogive. COAL will vary due to different lengths of bullet tips.

Are you sure what you are seeing is not just the differences in base to ogive measurement?
If it is powder try swirl charging your cases.
