For instance, if we were attacked by a massive foreign force and the POTUS had to flee to escape capture and the WH was taken over and an invading occupying agent took up residence in the WH and spent time in the Oval Office, would that occupying agent be your president?

In history, how many times has a leader of a country had to flee a coup? Has it never happened that a leader has returned after the coup was squashed?
